Linear mixed model for heritability estimation that explicitly addresses environmental variation.

چکیده
The linear mixed model (LMM) is now routinely used to estimate heritability. Unfortunately, as we demonstrate, LMM estimates of heritability can be inflated when using a standard model. To help reduce this inflation, we used a more general LMM with two random effects-one based on genomic variants and one based on easily measured spatial location as a proxy for environmental effects. We investigated this approach with simulated data and with data from a Uganda cohort of 4,778 individuals for 34 phenotypes including anthropometric indices, blood factors, glycemic control, blood pressure, lipid tests, and liver function tests. For the genomic random effect, we used identity-by-descent estimates from accurately phased genome-wide data. For the environmental random effect, we constructed a covariance matrix based on a Gaussian radial basis function. Across the simulated and Ugandan data, narrow-sense heritability estimates were lower using the more general model. Thus, our approach addresses, in part, the issue of "missing heritability" in the sense that much of the heritability previously thought to be missing was fictional. A factorial experiment for heritability estimation of the reproductive traits in Persian sturgeon, Acipenser persicus
Persian sturgeon (Acipenser persicus) is one of the most valuable species of fish native to the Caspian Sea and Iran's waters. This study was designed to estimate heritability of Persian sturgeon eggs. In this study, 3 wild Persian sturgeons caught from the south coast of the Caspian Sea in Guilan and transferred to fish breeding programs in Shahid Beheshti rearing and propagation complex were ...
متن کاملEstimation of genetic parameters for body weight traits in Baluchi sheep
Genetic parameters for birth weight (BW), weaning weight (WW), 6 months weight (6MW), 9 months weight (9MW) and yearling weight (YW) in Baluchi sheep were estimated using data collected during a 26-year period (1984-2010). Estimates of (co)variance components were obtained by REML procedures by fitting a linear mixed animal model. Significant random effects for each trait were explored by fitti...
متن کاملFixed eect variance and the estimation of the heritability: Issues and solutions
Linear mixed eects models are frequently used for estimating quantitative genetic parameters, including the heritability, of traits of interest. Heritability is an important metric, because it acts as a lter that determines how eciently phenotypic selection translates into evolutionary change. As a quantity of biological interest, it is important that the denominator, the phenotypic variance...
متن کاملHeritability analysis with repeat measurements and its application to resting-state functional connectivity.
Heritability, defined as the proportion of phenotypic variation attributable to genetic variation, provides important information about the genetic basis of a trait. Existing heritability analysis methods do not discriminate between stable effects (e.g., due to the subject's unique environment) and transient effects, such as measurement error. This can lead to misleading assessments, particular...
متن کاملReply to Risk and Zhu: Mixed-effects modeling as a principled approach to heritability analysis with repeat measurements.
In ref. 1 we demonstrated that lumping together stable effects (e.g., unique environment) and transient effects (e.g., measurement error) in heritability analysis can be problematic when comparing traits with different levels of heritability. In particular, the conventional approach that averages repeat measurements (denoted as havg) underestimates the heritability of a trait in the presence of...
